Does anyone know which would be the best one to upload?
I've noticed in playing trailers and some test movies, that my computer pauses while it refreshes to play the next portion of the video.
In some cases it doesn't pause, anyone know if it is related to the file type that is uploaded?

Upload the best quality, even if it doesn't play on your computer, it will on theirs.

MP4, but it's not going to make much of a difference in quality unless the project is downloaded. Not quite sure, but it seems that Amazon's servers scale according to your connection so you can start watching instantly, but at a much lower quality. (blocky)

Wish there was an Amazon Studios HD.

The Amazon Prime HD servers will choke a connection that's not fast enough; it doesn't scale, but I'd be satisfied if the AS servers played back at least 480p quality. I've found I've had to download the test movies I want to watch, even though my connection is of respectable speed, at least in the USA.
